i do autoglass for a living . (8 years) 1. I would never use silicone , urethane is what we use in the industry and for good reason . Although you me be able to get a new moulding in without removing the glass i don't recommend it , usaully its more work than its worth .The right way to do it is to remove the glass , put the moulding onto the glass and then shoot a fresh bead of urethane and set it back in . its just easier and cleaner doing it this way and it will show . 2. mouldings do not keep the water out , they are purely aesthetic . What keeps the water and air leaks out is the bead of urethane between the glass and the pinchweld . 3. i've seen the nylon cord trick work well especially if the car is being painted the same color , but you can't do it on some styles of mouldings . Also windsheilds(laminated safty glass) are very difficult to remove without breaking so chances are you will need a new windshield to go along with that moulding . back glass , quarter glass , door glass , vent glass ,and other tempered parts on the other hand can usually be removed and re-used without a problem other than maybe needing a new moulding . These statements don't apply to every job but do to fc's and fd's and most cars made in the past 20-30 years . Hope this helps .
P.S. If this is for an fd , both front windsheild and backglass should be removed to get new mouldings on in this order ; remove parts , paint car , and then re-install the parts for cleanest best results .
